When you create a package, you can choose whether objects in a project can be selected based on the requirements of your users. So you have 3 choices : Select, Hide and Unselect.
It is safer to select Hide.

Both packages are DQM.
I just checked something and I noticed that in another package based on the same framework the search functionality does work. Before I checked with a package on another framework.
This package contains the entire framework (and is used for test purposes only) while the one where the search isn't working only contains the end user view.
Both packages where published at the same time.
The error message, i get when using the search function when creating a new report is this:
The latest package information could not be loaded. The package this report is referencing may no longer exist. Package metadata is required for proper operation of the user interface. Certain elements of the report definition may not be viewable or editable.

Just a few ideas...
What is different with this package? Do you use CQM or DMQ? Are you using another datasource? Did you try to republish this package? Did you check for any errors in your package/FM model? Would you share any error message you might have?
