The general answer is: the MIP emphasis parameter may overwrite other parameter changes made by the user. What parameters are overwritten depends on the actual values chosen for MIP emphasis.

If you have concrete values for MIP emphasis and potentially overwritten parameters in mind, then please send a message to daniel(dot)junglas(at)de(dot)ibm(dot)com and I can tell you whether these parameters get overwritten by the selected MIP emphasis.
