as I've encountered some issues on my testing environment during the CMT run / security content export, I'd like to try the same with the reference data collection being stopped.

Is there any way of stopping this (w/o affecting other QRadar services)?

There are multiple way through which reference data update happens. 
1. Through Rule responses.
2. Using Applications API call?
3. Manual updates
4. API Calls.

So best way to address this stopping places from where you are updating the reference sets. Let me know if this helps or else if you have any concerns.
