Its worth consulting with your Apptio rep to make sure this is the right path for you, but if you have other calculated builds in your check in history you should be able to roll back to a previously calculated build before you removed the Master Data. Under your check in history right click on the build you would like to go back to, this will undo any changes between the builds. Good Luck!
