However when I attempt to install wtx for integration server it fails with an error "Setup has detected that you are trying to install a product that requires an IBM WebSphere Integration Server as a prerequisite."

    I know its there and I checked my .nifregistry file and it there with WBI in the productID, does anyone have any clue why this is happning?

    As I recall when I got this message when installing, it was due to the fact I had multiple versions of WTX installed. I believe I cleared the error by backing out the old WTX version and re-installed it after WTX for IS. It may have been something else though. Try IBM Support. I recall speaking to them about it.
