So that means you did manually copy files? There are some files in /usr/lpp/zosmf/installableApps/ and some in /usr/lpp/zosmf/lib/. You really need to open a support case to continue this discussion further.

Hmmm... APAR PH56073 (PTF UI93920) should be enough to support the version = 9 portable software instance. Therefore, I suspect your server is running only part of the updates for that PTF. That is, the UI component displays the plug-in version, but the jar file which parses the portable software instance appears to be at a back level, hence the message. Did you manually copy files after installing the PTF to your running server? If so, you did not copy them all correctly or missed some. If you did not copy files, then I suggest you open a case with IBM Support to figure out why Software Management files are not all at the correct levels.
I am further concerned that you are missing several other more recent PTFs that are tagged with the IBM.DrivingSystem-RequiredService fix category. I strongly recommend you install ALL of the PTFs that are required on the installation driving system before attempting to install z/OS 3.1.

You may have applied the PTF, but it appears your z/OSMF server is not running that PTF level. Did you restart the z/OSMF server after applying the PTF? Did you verify the service level for your running z/OSMF server? On the z/OSMF desktop, click the desktop menu in the lower right corner, then click "About z/OSMF" to display the version (service level) for the server and plug-ins. What do you see for the Software Deployment plug-in?
