We had the exact same issue and worked with IBM to resolve. We also noticed that the schedules did not get populated to the NC tables after dropping/restarting. We ended up configuring the SMTP info in the new UI interface instead of within Cognos Configuration (since it's no longer defined there). Go to Manage/Configuration/SMTP configuration and add your email server. Our schedules started working immediately - for whatever reason.
Also, be careful where you add the Admin.scheduleSyncAllowed setting. We were advised to add to the dispatcher setting and it caused EXTREME slowness. You need to add it to Manage/Configuration/System/Advanced Setting.

Were you able to resolve your issue? We are facing the same issue after upgrading to 12.0.4 FP1.
It seems to clear out but then within a day or two, it comes back.

what we observe is that after upgrading to 12.0.4 IF1 newly created schedules do not run.
You can see the schedule under 'My schedules and subscriptions' >Schedules but not in >'upcoming'.
What we did so far:
1. run tenant consistency checks
2. NC_drop
3. Run the new feature 'Admin.scheduleSyncAllowed'
All to no avail.
There was a moment that after a routine service restart (clean work area/perform NC drop) the issue seems to be resolved.
But eventually after a day or two, the issue will re-occur.
Just wondering if anybody else experiencing the same.
