Think of them as two different execution engines.
The Launcher allows you to execute integration flows based on a set of rules that are easily configurable in the Integration Flow Designer, rules such as scheduled events, or those used within event driven architectures. The Launcher also performs other important tasks such as resource management, but I won't go into that here (or I'll have to charge you a fee!).
The Command Server is simply a script used to run a map, but you can use this within any other program on the server and you can apply a range of commands as parameters to this command. For example, JCL is often used to execute maps via the Command Server. You lose the automatic functionality of the Launcher, but in some instances it is a preferred solution.
