Connect:Direct Windows 6.1 does not include Integrated File Agent. After you upgraded to 6.3 and added Integrated File Agent, you need to configure it first.
Configuration is done through Integrated CD Web Services (Settings -> File Agent). Don't forget to apply your changes.
Finally, enable Integrated File Agent by setting fileagent.enable=Y in the initparms (Settings -> Initialization parameter -> Integrated File Agent). Connect:Direct Windows will automatically start/stop/monitor Integrated File Agent depending on this setting. Do try to start it manually.
If Integrated File Agent still fails, review the CDFA.log files in the <cddir>\FileAgent\logs directory.
