    To compare two files in Eclipse, first select them in the Project Navigator (not Extender Navigator) with control-click. Now right-click on one of the files, and the following context menu will appear. Select Compare With / Each Other.

    You can create a map using same tree with two input cards, and 1 output card,

    all cards should be referring to same type from the tree.

    You must be having matching criteria b/w two files, 

    1st IN card should be your exiting file, 2nd IN card should be your new output file created. and in the OUT card you can place Lookup (or Extract) on the loop level with matching criteria. First argument should be your 1st IN CARD loop group, 2nd argument should be whole 2nd IN card.

    Try this out. I use it for our migration project.
