Any help would be greatly appreciated.

I have a flat file which holds a structure with the following

/H 1,2,3
/HC NOTES
/D 1,2.3
/D 1,2,3

The issue is when I am trying to loop of the flat file it does not loop due to the fact the document has the /H

Any ideas?

I could do that using ff dictionary and ff schema. While providing Record Reference Names, give the record id as /H and /D. This brings the output with /H as the root document name. Attached screenshot might help you.
