@Neil Anson, I believe in this case you will have to come up with a logic in your Apptio project to provision a USD to JPY exchange rate calculation to overcome this.
In our Cloud project, we built in a CNY to USD exchange rate conversion table using the US Federal Exchange Rate website to retrieve their daily rate to calculate our daily Alibaba costs file. It's a bit complicated to post in this chat. I am sure you will be able to figure this out.

There is no currency formula in the metric. The project settings for "Currency Settings" are the same as yours. I work with the America data to test with. The Project base currency is JPY in the settings.

@Neil Anson, is this an OOTB report you are showing? Did you check the metrics where these data elements are displaying the USD and JPY whether there are any formulas controlling the currency display.
Also, I would check the Project setting what the Currency Symbols is set as. Below is the setting for our environment.
