If the file is complicated (with having optional and possibly repeating segments) as I suspect it is, then a DB row is not going to hold all of that data effectively, and a relational DB consisting of many linked tables will be required.

I think this is a design topic, too complex for the developerWorks forum, but if anybody else on here fancies giving it a stab (hours and hours of unpaid consultation time) then I say - have at it!
