I don't know any limitation about the pdf size.
However, you might want to consider to save the report output files outside of IBM Cognos Analytics:

If you care about the speed, do not use compression or keep "Classic".
If you care about the file size, you might want to change the PDF compression type. It takes longer to create PDF output for files with a higher compression type but the resulting files are smaller.
