I don't know for sure, but I think the multiple testing correction would carry over to the bootstrap results. However, you can check this by running the same analysis with and without the correction and see if the bootstrap results change.

Subject: Do bootstrapped ANCOVAs with pairwise comparisons apply the bonferroni correction?
I am running ANCOVAs and ran bootstrapped ANCOVAs as a sensitivity analysis of sorts. The original ANCOVAs included each possible post hoc pairwise comparison with bonferroni corrections. My question is, do the bootstrapped pairwise comparisons have the bonferroni correction applied as well? Here is my syntax for reference:
BOOTSTRAP
/SAMPLING METHOD=SIMPLE
/VARIABLES TARGET=q0001 INPUT= Age_group Gender Time
/CRITERIA CILEVEL=95 CITYPE=PERCENTILE NSAMPLES=1000
/MISSING USERMISSING=EXCLUDE.
UNIANOVA q0001 BY Age_group WITH Gender Time
/METHOD=SSTYPE(3)
/INTERCEPT=INCLUDE
/EMMEANS=TABLES(Age_group) WITH(Gender=MEAN Time=MEAN) COMPARE ADJ(BONFERRONI)
/CRITERIA=ALPHA(0.05)
/DESIGN=Age_group Gender Time.
Thanks
