    IBM App connect (File Input Node) Work Around to get Files from Multiple Directories not only one directory, 

    could anyone have solution for this situation without need to custom external third-party tool ?

    I would think that the options you have are one of the following:
    1. Specify one folder or two lower in the hierarchy and check the "Include local subdirectories" checkbox. 
    2. Using more than one file input node in your flow. They could connect to the same logic later in the flow. 
    3. Maybe looking at the file read node.

    There might be other options that I'm not aware of though.
