Running update_all again using the same NIM lpp_source fixes the problem. Anyone encountered this before? This is very annoying since I'm using alt_disk_copy to upgrade. Haven't been able to find anything online.

    I only have Java5.sdk installed and it left the oslevel at 53TL8. By NIM installing Java5 completely, it then allowed the 5300-12-01-1016 to apply Java updates and succeed.
