    When checked by traceroute to database server,sometime it goes using persistant IP and it works but if u try again it goes using one of the boot IP(on the interface where the resource group IP also resides) and it will not connect.

    We have down the persistant interface and now we have resouce group,persistant and boot IP all in same physical interface,but still it uses boot IP to communicate and it is not working..

    Is there any known issues that anyone aware..? how to get rid of this..?

    first check routing (netstat -rn), verify with "route get <target-ip>". maybe you have accidentally configured multipath routing.
