I am not sure how to update my current bos.rte filesets to 6.1.0.0 before updating the OS to AIX 6.1

Please help me in this regard.

You have to get the AIX 6.1 base level filesets from CD or a ISO image downloaded from IBM website using your support contract. You can't just apply a TL. You should be able to get media for 6.1 TL5 that includes the base-level filesets but you cannot get those from FixCentral. Talk to your sales rep or support team.

Also, how are you doing this 5.3 to 6.1 update? Are you doing a migration or just trying to apply the latest filesets?

TL5 DVDs will upgrade a server that is already at 6.1 to TL5. You'll need DVD specifically with new base-level filesets to do a migration or to get the updated filesets needed to support newer hardware like a 795.

Also, you CANNOT just do a "update_all" with AIX 6.1 filesets to get to 6.1 from 5.3.
You have to do an AIX migration. Read up on it in the Redbooks.

Multibos is for TL upgrades within a certain version (at least I have only tried that). Performing migrations using multibos is possible, but you'll need a installed 6.1 TL5 server to do that (this I haven't tried). Have a look at this blog.
