As the title says, is there a microsoft based API for Tamino version 3.1.1.1? If not, are there any other ways to automate inserting data from a MS SQL Server 2000 database into this version of Tamino.

My guess would be that you could use the current (4.2 or 4.4) API to update the 3.1 Tamino database, but you would have to test it to be sure. Support could probably give you an answer on that one.
