The only WebSEAL setting that I can currently think of is this one:

Are you finding that all file downloads are being truncated at the same size limit and if so, what is that limit?
Is this happening for all junctions or only for specific backend server types?
Is WebSEAL communicating directly with the backend server which is serving the files or via a load balancer or similar network device?
Have you captured the issue with pdweb.debug and pdweb.snoop tracing on WebSEAL to observe if the file is received in full by WebSEAL and if it is being truncated somewhere in the frontend rather than the backend?
