Is anyone have experience in setting up ZOWE on a ZDT instance and then running different Z/OS commands or started batches orchestrated from Jenkins?

There should be no difference between setting up ZOWE on zD&T vs non zD&T z/OS systems. For general help you could try the ZOWE communities.

Zowe uses GitHub to submit issues and Waffle Boards to help organize and track these issues.
