We have many cognos instances and servers so third party tools are not an option. Buying $$, installing, running, etc for each instance/server would not be manageable.

This is something I have done. Using the SDK you would need to utilize the log on and archive area of the SDK. We were able to do this using C#. The SDK hasn't changed much since 10.2.2. Once we had this as an executable, we were able automate this with a PowerShell script to pass info like log in and file name and the file source and destination.
I have also found that Motio has a nice deployment tool and BSP Meta manager can move objects very well.
